I’ll go through all my favorite playlists and find perfect pre cue and save it at that point and I’ll come back another time thinking its still saved like other times and it’s not. Like it has a mind of its own

Do you mean cue point(s)? Can you please check if this happens randomly or always with certain songs?
iCloud syncing works for me! It has to be enabled in both the settings of the app and document & data in the ipad settings/icloud.
