I’ve just finished getting this setup working properly on Windows, so thought I’d share the configuration in case it saves someone else some time.
My setup

RCA from each XDJ to the DJM
Connections
USB:
PC → powered USB hub → both XDJ-1000MK2s
My DJM is also connected to the hub via USB, although the DJM USB/ASIO audio driver is not used for audio in this setup.
Audio:
Left XDJ RCA → DJM Channel 2 LINE
Right XDJ RCA → DJM Channel 3 LINE
DJM Master → speakers
djay Pro Audio Settings
Go to:
Settings → Audio Devices
Set:
Audio Driver: WASAPI
Mixer Mode: External
Deck 1: Speakers (XDJ-1000MK2)
Deck 2: Speakers (2 - XDJ-1000MK2)
Deck 3: None
Deck 4: None
Pre-Cueing: None
I’m using a 256-frame buffer. If you get crackling or dropouts, try 512.
Important: I initially tried the DJM-900NXS2 ASIO driver, but this caused problems in djay. WASAPI with each XDJ acting as its own audio output has been completely stable for me.
XDJ Control
Go to:
Settings → MIDI Devices
Both XDJ-1000MK2s should show the built-in mapping:
Pioneer XDJ-1000MK2 (built-in)
I didn’t change any of the MIDI mapping.
Assign one XDJ to Deck 1 and the other to Deck 2.
The following all work:

DJM Settings
Set:
Channel 2 input → LINE
Channel 3 input → LINE
The DJM then works as the actual hardware mixer, including:

Headphone CUE

Sound Color FX

Filter

Beat FX
For the bottom crossfader:
CH2 Crossfader Assign → A
CH3 Crossfader Assign → B
If either channel is set to THRU, the crossfader won’t affect it.
DVS
Go to:
Settings → DVS Setup
Turn:
Digital Vinyl Control → OFF
It isn’t required for this setup.
Power-up order
This has given me reliable USB detection every time:

Powered USB hub ON

PC ON
-
Wait for Windows to fully load
-
DJM-900NXS2 ON
-
Both XDJ-1000MK2s ON

Wait around 10–15 seconds
-
Open djay Pro
-
Speakers ON last
I tested a full shutdown and cold start afterwards and both XDJs reconnected correctly without changing any settings.
Final signal path
djay Deck 1 → Left XDJ → RCA → DJM CH2
djay Deck 2 → Right XDJ → RCA → DJM CH3
This gives you djay Pro for library/deck control while still using the DJM-900NXS2 as a proper external hardware mixer.
Hopefully this helps anyone trying to get the same combination running on Windows. It took a little trial and error, but once configured it works really nicely.
